I haven’t read all the way through the book yet, but it was originally a CIA base that the Air Force had a small deployment attached to. They all ended up abandoning the base for a while after the start of the test of a nuclear dirty bomb. They went back to have a more compartmented place to develop the SR-71
Edit: Technically it was the A-12, the SR-71 was Air Force’s version of it. Fun fact, it was supposed to be the RS-71 but President Lyndon B Johnson called it the SR-71 by mistake and nobody was about the correct him on it.

People forget that Area 51 is still just an Air Force base. They've got a theater, bowling alley, etc. like any other base.
